Flanking Sequence Tags (FSTs) have been generated for rice insertional mutational populations. These FSTs are the flanking genomic sequence adjacent to the insertion and are obtained by TAIL PCR. We downloaded the FSTs from 8 different groups on June 12, 2008 and mapped 58,023 sequences onto version 6 of the Rice Genome Annotation Project pseudomolecules using the GMAP alignment program. Valid alignments are required to exceed 95% identity over 90% of the length.
The three main insertional mutations present in this list are:
-T-DNA: These insertions generated by random Agrobacterium mediated insertion of a selectable marker
-Tos17:This is a retroelement that accumulates in euchromatin during tissue culture
-Ac/Ds:A heterogous Ac/Ds (transposon tagging) system has been generated in rice by transformation
The user can screen for an insertion into the locus of interest using a locus identifier. All mapped FSTs were compared with Rice Genome Annotation Project annotation and any insertions within the locus or 500bp up- or downstream are provided.
Additionally, there are four different ways to search or identify insertions into the genome. The first interface allows the user to define the chromosome, physical distance on the pseudomolecule, and type of insertion. The second interface allows the user to search for all FSTs in a particular BAC or PAC. The third interface allows the user to search for the physical position of an FST marker using the FST name. The fourth interface allows the user to identify the physical position of the FST by using the GenBank accession.
